Pound for pound PvE gear is better in PvE than PvP gear. You want to do PvE. Get PvE gear. While I don't doubt that you are a fine player, a fine player would realize that a PvE epic'd healer should do better then a PvP epic'd healer.

Don't wear PvP gear in instances. Each item you find has a certain "budget" for stats, which Blizz then showers upon them... PvP gear has this amazing thing called "Resilience", which is an "expensive" stat, and wastes tons of item budgeting that could be used for more useful (for PvE at least) stats.

I think the problem you will run into is that people inherently judge you based on your gear. I can out-DPS people in better gear than me, but who do you think is going to get the invite between me and that person if there is one slot in the raid and the leader doesn't know either of us? The person with the better gear. It's annoying, but think about it this way: they are using the little information they have at their disposal: your gear. Since that is all they can base a decision on, they are making a wise one in that regard. The fact that the person in the better gear puts out mediocre DPS is a fact they will eventually learn and use to factor into future invite decisions.
Sure, the PvE status on your PvP gear are better than the PvE gear you have now, so you could argue you made the right gear choice. However, there's another piece of information you can get out of gear: the person's experience level. Again, the leader doesn't know if you have alts, etc, and people have been known to lie about alts (as they sometimes do about DPS), so now we look at your gear. You have epic PvP gear and blue PvE gear. Clearly, you spend most of your time in PvP, and don't spend enough time in PvE to have purple rep gear or heroic gear. Well, an assumption can be made that you don't possess ample PvE experience for the 10/25-man raids. The result is that, when they see your sets of gear, someone who knows nothing else about you and has other options will be more likely to choose those options.
I'm not justifying the behavior, by the way, merely explaining it. I run into it as well, plus I get the stigma of my main being a Death Knight. No one ever wants to PUG a Death Knight unless they have seen me put out awesome DPS or tank a raid before. If it is any consolation, if a person in your situation is well-spoken and seems to be willing to listen and learn, I would take them along with the caveat that, if they prove ineffective, I reserve the right to replace them.

If your PvE gear is so bad that you are outclassing it with PvP gear, you need to run yourself some Heroics. PvE gear is NOT that hard to obtain, you just have to put some time in it. With the bigass loot pinata that is Naxx and VoA, nobody has any excuse as to why they are not geared in ilvl 200 purples.

I experience this, too, since I only play PvE for better PvP gear. They're just gnubs. I usually tell them, "Shut up, I'm only here because the game's gay and forces me to be,and I'm only gonna do around 2k/sec, so blow me. I won't die unless the tank wipes us, guaranteed. You wanna *!@#ing fight about it?"
And PvEer's are beta at heart, so they either boot you or back down, immediately. In either case you get your decision quick.

It's funny that this is coming from a PvP Healer. If anything, I'd say a healer is the only set of classes that I wouldn't have a problem with if they came in wearing all PvP gear. Yeah there's a lot of wasted item budget on Resilience and Stamina, but you still would have all the pieces you need to get the job done in a raid (as long as we aren't talking about cutting edge stuff here).
A DPS class though? In an instance or a heroic I wouldn't care so much, except for the bias that comes with me instantly thinking "Great, PvP guy, he has no clue what he's doing in here." In a raid however, PvP gear does not provide the hit rating (and expertise) necessary for boss fights. Your DPS is going to be gimped if you come in wearing your full Deadly set.
A healer though? I wouldn't care. You have mana. You have some semblance of Spirit or MP5. You have spell power. You'll do fine.
