JC in my opinion, gemming becomes extremely flexible and you will always have an active meta gem.

JC is technically better for PvE... but I went Engineering instead. You can't rule out the little bonuses that Engineering gives.
Rogues in general don't have much other than DPS to offer a raid, but with Engineering, you can become invaluable. I don't know how many times I've been praised by the raid group for dropping a repairing scrapbot. You become pretty popular since engineers are hard to find nowadays.
The Gnomish Army Knife is nothing to laugh at either. A guildy of mine continuously brags about me whenever I'm around after I saved a timed CoS run by rezing the healer with the GAK.
So, again. JC is good if you want a little more dps. Engineering is good if you want to be popular and have fun.
EDIT: Be warned though. Engineering can cost quite a bit to lvl up.
