When using the Warlock PvE Affliction preset, I'm being suggested Healing gems.

is an example.
Yes, because your filter does not exclude healing items. This weights them as being less valuable than similar ilevel spell damage items, but they are included in the output.
A filter like this will exclude healing items:

I am not sure how much it weighs but for rogues, DPS paladins, DPS warriors, etc there is no weight on weapon DPS.

I would argue that in the protection paladin weightings, melee hit should be heavier than spell hit. There are many misconceptions about spell hit for paladin tanks, but it really isn't that great a stat and melee hit affects many more important things than spell hit does (i.e. taunt, avenger's shield, actual melee swings hitting the boss).

i was trying to add stat weights based on Emmerald's Weights and i could not figure out how to accurately convert his numbers to a scale of 1-100... And some of the stats he lists i could not even find to apply a weight to (ie +dmg or +weapon damage)

Doing the best i could these were as close as i could come to filters similar to
Emmerald's
Cat High-Gear DPS
Bear High-Gear Mitigation
and it still doesnt sort QUITE like his... was hoping for a two filters i could find and make/save bookmarks to that would save Emmerald from having to do so many updates all the time.

I'm not sure if anyone mentioned this yet, but sometimes when using the system, for example when i looked for a druid weapon around level 50, it suggested me a weapon only available through a shaman's classquest. I've had more of these things, maybe you can weave in the source of the item in the weigthings? I'm not much of a programming person, but i'm sure you can find a solution for it =)

Melee haste rating is missing in the Warrior Fury DPS weights. Also, in my opinion, stamina should have zero weight by default, as far as DPS is concerned.

you can simply filter to only see axes :)

Not sure if this has been raised already but I have a few issues.
A) The gems are all WOTLK right now. It would be good if we could limit to quality AND release (BC).
I came here specifically to ask about that. I've been trying to look up upgrades for my resto druid who recently hit 70. I know that in less than a week, 3.0 is going to be released and many spell damage items are going to be changed to spellpower, and be very good for healing.
I HAVE to use the WotLK site, because that's the only place they're spellpower items. But on that site, it insists on putting
Perfect Lustrous Chalcedony
and
Revitalizing Skyflare Diamond
in everything. Why would I be socketing these iLevel 115 blues with gems I can't even get for another month? (Regardless of the fact that I wouldn't be socketing mp5 anyway, but I just have to mess with the weighting to fix that.)
Also, I'd love the ability to pick what meta gem I use. I know the
Bracing Earthstorm Diamond
is the best for pure stats from a stat-weighting perspective, but every good healer knows the
Insightful Earthstorm Diamond
is better. At worst, the proc averages out to a good 10 mp5, and gets better the more you're casting. Which is strange, considering how much this weight LOVES mp5. You'd think it'd be all over that one.

If you feel that a certain preset sucks, let us know what it should replaced with.
I made a filter like this for enhancement shaman weapons (using my EP weights):

That kind of addresses the weight settings for post-3.0 enhancement. That said, if we are going to stick to the 'on a scale of 100' You need to look at those in terms of expertise at 100 (and probably min, avg, or max weapon damage as 100 to make the weights work for weapons and appropriately move caster weapons, deep in the list.)
A cursory attempt is something like this:
Expertise is 100, three times (at least) more valuable than AP , 33 (until pve capped).
Crit rating is still twice as good as AP, so 66.
Agility is 33 plus half the value of crit rating (the ratio of how much agility gives 1% crit against how much rating gives 1% crit), but it doesn't grant both spell and melee crit, so we have to dock the value a bit, 60.
Hit rating isn't as good as either of the above, but is very important up to your spell-hit cap due to elemental devastation's synergy with maelstrom weapon, so at least 57 (specific weight varies due to race and raid, and this value assumes you are at/near the spell cap).
Armpen rating varies wildly depending on how much you have and debuffs against your target, I give it 50 based on enhsim EP for me, but docked it because I have some ZA gear and the sim was against a fully sundered boss.
Intellect is 10% better than AP with talents plus a third of the value of crit rating (ratio of crit from intellect versus rating), so 47.
Haste rating also varies wildly depending on gear, but let's just assume that with flurry and windfury totem you already have plenty. Still it's more damage than one point of AP so 40.
Strength is equivalent to AP except that it can be scaled by Blessing of Kings, so we'll give it 10% over AP, 36.
Attack power is as stated 33.
Spell power scales a smaller fraction of our damage, but its itemization weight is higher. Somewhat arbitrarily I'll give it 23 based on my enhsim results (having rank 5 MW, but not static shock, and rank 3 call of flame). This value will probably increase the most with gear progression (higher AP, intellect, and haste from our late-game gear increases the fraction of our damage from spells/flametongue).

The first score in this comparison is the 'current on Wowhead enhancement shaman weighting' and the second score is mine from my post further up. If people are using the old scale to shop for upgrades they may be mislead (caveat, the 13 dps white damage upgrade and speed differences on on the blues might in fact make up the difference in stat values and WF procs, must be simulated). My point here is that weighting strength heavily (and agility weakly) might be steering people to the wrong items if they aren't 'showing details' or crafting their own scales from simmed EP.
This matters because enhancement itemization was rather drastically changed between when the old scale was made, and the 3.0 changes (ap from agi, ap from int, half ap from str, more reliance on spell damage hence sp, spell hit, spell crit, int are no longer wasted).
