I remember someone saying once that a MM hunter's perfect counter, or at least the class that would generally give MM hunters the most trouble was a BM hunter.
1) Does that still hold true and 2) what classes/specs typically give SV and BM hunters the most trouble?

Feral druids are a problem for any hunter spec.
Really good resto druids can be a problem for MM/SV too because they'll keep themselves topped up, LoS you constantly, and plink away at you with Moonfire. This is where BM comes in handy---less worry about LoS; as long as you can keep Aimed up you're pretty much good to go. They can Hibernate your pet, but BM also has BW.
Locks, shaman, and priests aren't bad as long as you use Tranq Shot on cooldown.
Arms warriors are annoying with their seemingly infinite ability to charge. Space out your CC and snares so you can chain them. E.g., don't drop a trap AND blow Master's Call at the same time unless you're really hurting. Remember to throw out a Mend Pet when they start to roflcopter.
Prot is usually cake unless it's getting healed, and DKs are usually pretty straight forward fights---except maybe Unholy when they have a stunny ghoul. =(
I PvP as SV primarily, so most of this is from that perspective. Glyph Aimed Shot regardless of spec to ensure the healing debuff stays up 100% on your focus.

I always have the most trouble with ret and holy pallies, rogues and resto druids, which i think would be true for any hunter spec. Any class that has a lot of stuns and is good at keeping at melee range, or can heal is a problem for us even with aimed shot if we dont have enough dps to get them down.
Resto druids are horrible, I don't think I've ever beaten one who knows how to pvp and is geared well, they just put hots on themselves, transform out of tree form, use an attack on you, stick some more hots on themselves and repeat. Wyvern sting is useless as they still receive heals when they are asleep, same with scatter shot, unless you nuke them down quickly your screwed as they will just slowly wear you down.
I dont generally have a problem with other hunters in SV, but I cant imagine BM would be a problem

Hahaha good point, I don't think I've ever had one used agaisnt me and I'm not looking forward to the day that it happens
Well, generally you can get hit by one of 2 BM hunters...the ones that stack stamina for huge pulls while AoE farming (what I do while leveling). And the ones who stack raw AP to make their pet hit like a fkn freight train (what I do @ 80).
I switch up my pets in PvP for their different abilities, but when I'm going for raw damage and the ZOMG factor, I'll get my devilsaur just because he does the most damage. One time a ~55 mage and a ~57 hunter ganked and camped my 44 rogue in tanaris...so I got my hunter out and ganked and camped them for 15 min. I killed them using just my devilsaur. The only shot that ever touched them was concussive shot =P

One of the keys to dealing with locks and priests is to use your interrupts effectively.
As SV, you have 3 interrupts--Wyvern, Scatter, and FD. (FD only works on casts that target you, of course.) You get one more for having a Ravager instead of a Crab/Spider/Hyena; highly recommended since they're as effective vs melee and actually do something vs casters.
Technically Freezing Arrow is a fifth interrupt, but it's much harder to pull off with the arming delay---still worthwhile to force a LnL proc though. I trap the Fel puppy rather than the lock.
Tranq Shot, as I mentioned before is an absolute necessity. Get the PvP gloves first for the reduced cooldown. Fel Armor or Vampiric Embrace have to come off fast.
Explosive, Aimed, Tranq, and interrupts matter the most---you can't count on Serpent, Steady, or BA to contribute much, so use those when your money shots are on cooldown.
Glyph Aimed Shot for more burst and to make sure the healing debuff does not fall off.
A good caster will try to hug you, so you have to kite them like melee. I.e., be ready to use Frost/Snake traps, Concussive, and Wing Clip. Yes, against clothies.
Since diminishing returns make later fears shorter, always trinket out of the first one unless there's something else to worry about. This depends a bit on the situation---I'll often wait 2-3 seconds for Explosive to come off cooldown if I just shot it (and to let him think my trinket is on CD).
Also important is resilience. It reduces damage from dots, crits, and players separately, so you see drastic reductions in damage as you go above the 600-800 range. Don't bring a sword to a gunfight; don't PvP in raid gear.
