That means they're being silent. Or they can't come up with a response. Usually I go "..." when someone says/does something so stupid that I can't find the words to explain it.

It's usually an indication of an awkward silence or someone that is stunned at some sort of stupidity.

It's a ellipsis, which usually denotes the absence of a word or group of words. When used alone, it implies what would normally be a silence (awkward or not) in a spoken dialogue.
