Hi,
First of all a big thx for implementing this tool =) rly helps grinding those 'last crumbs in a package'.
However I do keep stumbling upon this annoying thing where - after I upload - the quest completion tracker does not update accordingly.
I don't know if there's a processing time involved or that the profiles don't get updated straight away but it seems at this moment I have to:
- Upload after I've done a few quests I want to track (to finish the last quests in a zone)
- Reload Profile
- Upload a 2nd time after 1 more quest
- Reload Profile
,and finally it seems I can see my quests.. It bothers me a bit =)

This is a Blizzard Issue. Your information during a current session is not updated at blizzard until you log out. So to upload in one shot:
Log Out - To character selection screen
Log In
Wait 1 minute for data collection
Exit game
Then upload.
All the Wowhead_Looter does is process an API command that asks the game for the information. It is an odd issue, but im sure Blizzard will be fixing it sometime soon. This ability is fairly new as of the 3.3 patch.
Edit: Works faster if you logout/login in a major city or Inn.

Would be helpful if the /wl collect command worked to pull quests at any time. Is that a Blizzard limitation?

Any changes in status, character, items, etc, are not updated on the servers/realms until you log out or exit the game. For example, when looking at your character on the Blizzard Armory, any new gear you received during your current session will not be displayed until you log out and sometimes it takes a few minuets to show up. It is complicated to explain the mechanics of this situation, just that it is a Blizzard limitation at this time.
