If you have a holy paly judge light on the boss, you'll get your health back at each swings to recoup your own. So B/M seal is not a problem. If you do have a problem, beacon the paly and be done with it.
holy judge wisdom, and retri judge light :)

No !
The return from wisdom is based on attack power so a Retri should judge wisdom for max return.

Judgement of Wisdom
5% of base mana 10 yd range
Instant cast 10 sec cooldown
Unleashes the energy of a Seal spell to judge an enemy, giving each attack a chance to restore 2% of the attacker's base mana. Refer to individual Seals for additional Judgement effect. Only one Judgement per Paladin can be active at any one time.

Ok.
In order for that story to be true, that ret pally would've had to have seen a 22.5k JoB crit (near impossible under any circumstances at this stage). Now, I'm not saying you're lying, but you need to realize other things were at play there (like maybe he pulled aggro and got hit).
The damage of JoB to a healer should not and will not be a factor in a raid. Period. What 'potentially' makes it a factor is in 'survival' based fights like sapphiron--Where if you compound a 2k hp loss from JoB with a 2k DoT from Saph's Frost Aura (for example), that can be a bit too much for lesser geared healers or raids with little or no AoE/group heals. But even then, a ret pally does have the option of keeping themselves up with AoW as well. This talent nullifies the damage loss of JoB and then some, while keeping our dps up (the AoW FoL is instant and not on the GCD).
All in all, this is something the healer and the ret pallies should be talking about. Healers should know about the hp loss and prepare for it, while ret pallies SHOULD do anything they can to help makes that job easier in tough survival fights. A raid that doesn't talk is a doomed raid indeed.
My 2 cents.

When I'm ret there is a total of one fight in the game where I feel obligated to use SoC over SotM, and that's vs healbot (loatheb) with the "3 second heal window" mechanic.
Even when I'm just doing dailies as ret, a single FoL tends to heal back the damage I've taken to myself after it dies halfway into my rotation. And that often crits, so that's Sheath as well.

With one Jugdement I gain like 1K or more mana.
That's called
JotW
In order to get 1k mana from a SoB judgement you need to do a 27.5k judgement.
That was hard even before the change to SoB damage.

Can be a hell of a strain on healers though, especially if you get a few chain crits....
As a leveling Ret paladin (I lived the class) and endgame Holy Paladin (a healer who has had ret pallys in the group) , I can say this statement is completely false.
Art of War
compensates for this problem. For leveling, the only time I change this Seal to maybe Seal of Light/Wisdom/Command is when I mass pull mobs for AoE farm.
