Judgements now do damage based upon your active seal and apply the debuff of the judgement (light, wisdom, justice). Melee attacks no longer refresh judgements. Judgements no longer require you to recast your seal.
If you have SoW active and cast JoW:
- Your target will take holy damage based upon your AP and SP.
- The JoW debuff will be placed upon the target, giving a chance for mana to be returned.
- Your regular swings will have a chance to proc the SoW mana return.
If you have SoL active and cast JoW:
- Your target will take holy damage based upon your AP and SP.
- The JoW debuff will be placed upon the target, giving a chance for mana to be returned.
- Your regular swings will have a chance to proc the SoL health return.

No, if you use JoW on a target it will give the JoW debuff. Same for JoL. The three judgements do exactly what they say. Seal of Light and Seal of Wisdom's judgement effects are now separate judgements; you do damage when you judge those two instead now.

No.
You can still only have one seal active at a time. One paladin can only have one judgement effect on a given mob at a time.
The seal you have active determines how much damage your judgements will do. It in no way determines or alters the debuff placed on the target by your judgements.
In your scenario, the judgement will place the JoW debuff on the target and you will be replacing SoL with SoW. Both the judgement and the seal will be able to proc mana returns.
