Well, I'm on Korialstrasz in the Whirlwind battlegroup and I have two 70's on Alliance (Arms/prot warrior and BM/MM hunter) along with numerous alts that all do BG's for a new experience with a different class (Rogue, Druid) and I've noticed some things.
EotS: I needed 20 marks for a shield for my warrior. 1 win, 17 losses. No one ever went for the flag, and no one defended the towers, they just fought on the horde side of the bridge. No one would even tag the flag carrier if he was running through. The one time we did win, the towers were being defended and this druid was doing to the horde what the horde did all along. Travel form FTW.
Win percentage: 5%
AB: Alliance takes the Stables and the LM. They then all pour onto the BS and the horde knows this, so they put their defenders there. The Alliance teams attack, but no one heals anyone except themself. The Horde is healing their guys constantly and will at most lose one or two in the same token, the Alliance assault force is decimated. Once the momentum is stopped, 70% of the time, the alliance will lose unless someone takes control. Even if someone tries, most of the time, it falls on deaf alliance ears. The Horde is a team that works together, on Alliance, everyone wants to be Rambo. The one other thing I've noticed that makes a difference is that Horde rogues and druids defend bases and most Alliance druids and rogues do not.
Win percentage: 30%
WSG: It's like the first poster commented about attack style. Horde attacks in a tidal wave, Alliance in a trickle. The Horde heals and the Alliance doesn't. The Horde plays ball with their best flag carrier, the druid. In no other BG does this class shin more brightly.
Win percentage: 30%
AV: Following 2.4, the Horde would turtle every time. The attack force that would usually go to Belinda would run into Galv's room and stomp the Alliance. Once the O was stopped, the Horde would grind down reinforcements and the Alliance would lose. During this time, the loss rate for the games I played was about 95%. Some time after that, Horde switched back to their old tactics and began to lose at their regular rate. Since you're forced to stop for so long and because you don't respawn nearby, Alliance heals their melee and ranged fighters and would you believe it, they dominate the Horde?
Win percentage: 80%
What I said above doesn't apply to all alliance players in the Whirlwind battlegroup. The examples I gave were just my observations.
Now, on my server, Alliance players outnumbed Horde 4:1. Yet Horde has some of the best geared guilds in the battlegroup (Hexed, Wrecked, No Spin Zone). With cooperation, Alliance can do just as well, if not better. Vindication would give those Horde guilds a run for their money any day of the weak, and no, I'm not in Vindication.
It boils down to one thing. Skill is epic, gear is not. Cooperation will triumph over the best gear.

Exactly on my battle group its all ways allaince winning AV never really AB some EoTS and idk about WSG because i dont even want to go in WSG.... But we lose mostly because of Arguing but a few days ago when i was farming rep for my Merc set (i had gladiator and i was told Merc was good enough for Za) i needed like 500 rep after farming like 20 av's for 14k rep and EoTS was daily i was surprised what happened we 4 capped and won idk if was a premade lose or if horde didnt care or if allaince was working hard because it was the daily but i didnt care all that mattered was that we won. Btw is always like the comic cannibal linked

Its not surprising that the horde have better gear. If you assume a similar ratio of casual vs hard core PvPer on both sides. Individual players in the much smaller horde population will end up in a larger number of BGs, gaining gear more quickly. Then the better geared players will tend to encounter more casual opponents winning more easily and the disparity increases.

On Korialstrasz, you will find Horde players (Especially Rogues and MS Warriors) in full S3 or S4 or a mix of the two. Not to mention those classes that can't get decent gear from PvP (Prot warriors) have ZA and Kara gear like Bulwark of Azzinoth and other epics. Certain classes can use PvP gear in PvE environments (Like hunters) where the stats are the same. A hunter in full Gronnstalker's gear will give a PvP equipped hunter a run for their money, unless they put spell crit and spell damage gems in all their sockets.
And not only the gear disparity, but the horde players always seem to have more money that the alliance characters, at least to me. I fought an Orc Hunter in AV and he hit me with an aimed shot that critted me for about 4000 damage. I was running about 6700 armor and 200 Resilience at that time. I checked his armory and EVERY socket have an epic +10 agility gem in it. About 12 sockets in all and then agility chants on everything on top of that. Maybe raiding gives them more money or they're good at the AH, I don't know.
Like I said before, gear will not beat skill and communication, but better gear makes beating those two things easier. :)
