I've been hoping Blizzard would implement this for a while, but one way you could do it (if you have any experience with it), is you could make multiple AddOns.txt for your character, then script a batch file to rename them depending on which one you want active.

This can be done with batch files in Windows. Don't know if you'd thought about that or not.
Edit: if there isn't already an addons.txt, you can create one, the format is:
mod1: enabled
mod2: disabled

The AddOns.txt should be in the folder:
World of Warcraft\WTf\Account\{ACCOUNT}\{SERVER}\{CHARACTER}\AddOns.txt

There's an Ace one called AddonControlPanel. It's what I use. It has the functionality you want.
