Two words: Mass Effect.
Of course, I intentionally immersed myself as deep as possible, going to fr as to name and model my character after myself (right down to the personality traits), and took every serious decision extra seriously. It might not be as powerful to someone who just plays Renegade Shep for the lulz.

Aerith's death. Braham's betrayal. Kuja's final speech. Squall's end and Rinoa's hunt for him. The scene in the Ragnarock(also from 8). Terra's freak out. Celes attempted death. Any of the non-Lucavi deaths in Tactics. Square is good at tugging on the heart strings and making you feel things.
Enix does it too; finale of Valkyrie Profile will hit you hard, as will any of the deaths of the Einherjar as well. Star Ocean was 'bad' for it, and by 'bad' I mean it hurt like hell watching the Wise Men eradicate worlds, seeing the 4D destroyers hunting down and destroying others....most RPG's are good for that.

And when my account was compromised. The !@#$%^bag server transfered my main after stripping all my other characters and deleted him. I felt very violated =(Same, but in Runescape.
Which reminds me: #$%^ing Runescape. Every time you died you wanted to cry.

Never got to the end of the game before my PS2 broke. I remember the world with bastion in the name, I think it was the beauty and the beast world where Riku and Sora were reunited that I remember. It had a significant impact.

This might sound silly, but I definitely developed a case of
Stockholm syndrome
for GLaDOS in Portal. I really loved that game... the credits song oddly puts a lump in my throat.
