Well, you click Ctrl+Z so that the weapon is sheathed, then you go to Model Control window, select the weapon model from the dropdown list and adjust its position and rotation.

Gah, Model controls.
I despise that thing. Every single time I click on it, my character suddenly gets randomized. And then I have to spen thirty minutes setting them back up.

Patience, my young padawan. If you have a worgenmale.m2 opened, for example, and you select it from the dropdown list (even if it is the only model in use currently), nothing will be randomized.
And most eyelids are controlled by two geosets - one for random blinking, one for sleeping.

Considering your problem about sitground - turn off geosets 3 (for the claws), 4 (for the eyelids) and 64 (for the bracers, may vary depending on what gloves you are wearing).
As a rule of thumb, turn off every geoset if you don't need it.

I have no idea what that means...
But any of my races whose eyes glow have them permenately shut... Belf, Nelf, Undead, Draenei... (which comprises well over half my characters.)
really %^&*ing annoying. I looked around under the things for eye glows and everything and can't find an option for eyelids.
As for the Model controls? I mean when I open the model control sidebar. When I hit "view model controls" the model itself is suddenly randomized in usually strange ways, such as a dress made from their leg skin. I prefer not to screw with it.

Dress is Trousers - 2, and it turns off Boots 1 to 5. Simply click the corresponding geoset off and turn on Trousers - 1 for normal pants, or Pants2 - 4 for armored version (like that on recent mail and plate sets).
Eyelids is somewhere around Hairstyles - 0, Hairstyles - 0 is actually core model parts.

Just turn off 1 and you'll get rid of eyelids problem, for instance.
And it pays off in the long run, for example if you have the proper texture on the armor, but it has the wrong boots or bracers.

Can you see what color the brilliant saronite shoulders are in yours? Mine are currently an ugly brown and I can't get them back to blue...

Blue. Use Cobalt shoulders, they are exactly the same.
And anyway, for shields, weapons and shoulders (but not helms, for some reason), you can change the texture used, the dropdown box appears right next to the one with animations.

Yeah, that is what I was trying to use, but all the textures are the same for them.
EDIT: Cobalt is also brown for me.

Apparently for some reason you have more problems than me. Although I'll admit, nightelfmale.m2 has eyelids integrated into the main geoset, and I can't turn them off.
