You're only supposed to use Cobra Shot.. unless I'm misunderstanding you.
Cobra Shot directly benefits from Survival's Mastery, while at the same time refreshing SerpS so you don't have to spend focus on it at a later point. Cobra Shot is elemental damage, which means it also bypasses all armor.
There's just absolutely no reason to use StedS as Survival.

Just made the simulations in Zeherah's:
Cobra Shot: 2851.04 dps
Steady Shot: 1766.06 dps

It would have to be. The only way for Steady Shot to pull ahead of Cobra Shot for SV is for it to either A) Do substantially more DPS, or B) Have some kind of buff / debuff that made it better.
As is, the only buff you could get for SS is the hast bonus from Imp. SS, and it just doesn't make up for the lost damage from losing two CoS. That's taking into consideration using CoS mostly to keep SrS and then firing a pair of SS every 8 seconds for the Haste. It turns SV into a nearly unplayable tangle of garbage and lowers the DPS.
Granted, you probably knew this, I'm just wanting to enforce the belief that SimCraft would have to be bugged for SS to come out superior.

i don't know much about simcraft's hunter module but i'm relatively well acquainted with the program from a warlock perspective.
these tools are only as accurate as the amount of development time each class receives. i know that the ultimate goal for simcraft is a tool that can simulate entire raids including every class and spec with 100% accuracy but the reality is that the heavily developed classes will always more closely model empirical results than those getting less attention.
the analogue is that some classes use rawr and find it to give very accurate advice while it makes some pretty simple mistakes if i try to use it with my warlock.
so, if simcraft is saying something that you know to be counter to what you see in game then it's almost certainly an error on the part of simcraft in this case. if you're getting any data that could help them pin down the problem they have an active simcraft thread in the hunter forum on EJ so i'm sure they'd welcome useful input.

From what I've heard Cobra Shot benefits from your mastery as a SV. Therefore replace Steady w/ Cobra.

Has anyone but me simulated his/her toon in simulation craft, and noticed that a large portion of the damage (about 10% for me) comes from steady shot, while cobra shot is a minor part of damage done (about 6% in simulationcraft)?
In an average raid boss fight I pull about 22% of the damage through cobra shots, and while testing on dummies with steadies instead I get a lot lower DPS. Does anyone know anything that might help me out?

Wait you test dps on dumbies? Test Dumbies have always been horrible for judging dps.

Percentages are funny things. I'd think that, if you were using steady shot instead of cobra, it would be a higher percentage- not because it does more damage, but because your overall damage is less.
If you are using steady shot, you have to manually reapply Serpent Sting, rather than let Cobra Shot continue it naturally. That means that not only do you waste a GCD casting it, but you have to then Steady Shot to make up for the focus cost of it. So even if Cobra Shot does more damage, the percentage will be lower for using it in a normal SV hunter rotation, when it is compared to Steady Shot in a gimped rotation where you are continually weaving in a low-damage shot to reapply your dot, and spending more time using steady shot because of the extra focus you're wasting.
