I began revamping my UI (including deciding not to be a "clicker"), and i'm kinda stuck at making my keybindings. I want to make sure the bindings I choose don't really interfere with the presets... also, I'm having some trouble figuring out what some of the secondary bars actually
are
.
Also, which bar manager (if any) do you guys recommend? Since my keybindings are kinda dependent on the bar manager, I guess I have to take that into account too.

I want to make sure the bindings I choose don't really interfere with the presets...
push the button before you keybind it. if it doesnt do anything, you can keybind it ;)
you can also delete the presets of A and D, and replace them with Q and E. giving you the ability to keybind the now unbound Q and E. those are quite common.
also, sheath weapon(z) and sit(x)
can
be unbinded for more binds.
as with a bar manager, i use Bartender4. its also really helpful with keybinding, pretty much does everything for you, all you do is mouse over the button you want to keybind, and press your key and it keybinds it for you.

I'm still using the default action bars, but I've remapped alot of buttons. I removed the "keyboard turning binds" from A and D and replaced them with the Q and E strafe keybinds as mentioned by Mike. I also shifted R's "Reply to a tell" and F's "Assist Target" over to T and G, so now I have empty keybinds for Q, E, R, and F. Along with 1-5 on the actionbar, and Shift/Ctrl macro modifiers, I have plenty of keys to press without needing to move my hand too far.

Also what helps a lot are Modifiers in macros. i use 1,2,3,4,q,e,x,z and a few mouse buttons. and most of them are macros with Alt and shift modifiers to use even more spells such as;
#showtooltip
/cast Lightning Bolt
/cast Lesser healing wave
/cast Storm Strike
yes i know it can be made into 1 line, but i find it easier to edit if needed when its like that than 1 line.

Mine:
Movement: ESDFWR (SF are keyboard turn, WR are strafe... I'll explain why in a sec)
Abilities: 12345678QZ
I know that looks a little weird, but I use a 'hybrid' keybinding approach. By that I mean I click some abilities and use keybindings for others. 1-8 are all reachable by my left hand while I'm playing normally, and that's where most of my 'use all the time' combat abilities are. Q and Z are will of the forsaken and my PvP trinket (or cancel form and trinket on my druid). Everything else I click.
How does this work without being slow, you ask? Because I have S and F bound to keyboard turn and W and R to strafe. After 5 years of playing this game I've gotten to the point where I can seamlessly switch between that and mouse turning, so what I end up doing is something like this:
Mouse turn and use keybindings > Keyboard turn for a second while using click abilities > Back to Mouse turning
By using a combination, I can actually do things
faster
than if I had everything keybound because I can literally activate two things at once. For example, I can vanish-sap very easily (sap is on 8, vanish is bound to = but I typically click it).
In the end it comes down to how you want to play, but one thing I will suggest to you is moving your movement binds one to the right (ie. WASD to ESDF). This frees up a lot of extra keybinding room.
