I think Shirrak the Dead Watcher in Auch Crypts is a hell of a test. I've only done him as a tank, but i still experienced the big problem healers have with keeping me up, because of the longer castingtime debuff.
Also, the last boss in Uldaman, if not too hard, is a boss to remember. Maybe because its really fun?

Prince Malchezaar.The fight is so based on luck even guilds up to SSC/TK can still wipe on him due to the infernals.
There are small safe spots in that fight, the tank can still get hit by an infernal stopping melee dps from doing anything but the raid will never get burned.
I'd say c'thun, last boss in AQ40 has to be the most difficult of his time, every single member of your 40 man team has to know exactly what to do, no one can lag or spazz out on the eye beam or they die, and everyone needs to know how to handle the tentacles and stomach.

Not really. If your group is good enough, you'll burn him down long before you have to worry about being overrun by infernals. :P
But back when my guild was running Kara for gear, Prince sucked because the "luck" factor was incredibly ridiculous.

Illidan is honestly not that hard. ;o Phase two requires paladins who have abandoned the "bind all keys to Flash of Light and roll face over keyboard" approach to healing, generally attentive healers, a shadowpriest or two. Rest of the fight just requires general lack of stupidity (and preferrably a well geared maintank).
Archimonde requires people who can manage to not fail at pressing one button within a 3 second window.
Gurtogg is similiar to IllidanPh2, requires healers who presses the right buttons and people who can manage to not fail at moving 5 yards in a correct order. The same goes for RoS. Even guilds who have RoS on farm usually makes ph1 so much harder than it has to be because 90% of their members fail at the "move 5 yards in a correct order" part.
C'thun was harder than most pre-tbc bosses, but the fight was in part grossly hyped in difficulty by the general population in WoW who never got to see him. How people that managed to fail at eye beams ever got that far baffles me, and a lot of the rest of the fight was quite a lot of doing the if x then y thing, with slightly smaller margins than usual.
Kalecgos is a very challenging fight, but I assume it will be slightly nerfed or in some way settle down on simple farm status in a while. Brutallus is Patchwerk v2, Felmyst a bit like Nightbane v2 and haven't had a chance to try Twin Eredars yet.
