It has always disturbed me to some degree that the entire Alliance is united under the banner of Stormwind, and the entire Horde united under the banner of Orgrimmar.
I think there should there be two separate symbols for both.
Like the European Union has a different flag than for say.... France (just an example)
What do you think?

Well, let me explain it in the long-winded, drawn out way that I always do... :P
The Horde:
The Horde was originally just the Orcs and the Ogres. The Horde symbol was most likely an ancient symbol from orcish history that was used by all the orc clans to some degree (and this would explain the many different variants of the Horde symbol. The Warsong Horde Symbol might differ slightly from the Frostwolf Horde Symbol).
This symbol was used to represent the Horde since it was first founded, and so it continued to be used even after they accepted new races. By pledging themselves to the Horde, these races are accepting the Horde banner as their own. They still have their own racial/political crests, but the Horde will forever use the Horde symbol, simply because it has become synonymous with the Horde.
The Alliance:
This one's a bit more difficult to explain. The Alliance uses the Lion of Stormwind, even though the Alliance was originally founded and centered in Lordaeron.
The reason for this?
The Alliance of Lordaeron was founded in the Second War, and it used the Lordaeron "L" as it's banner. (You may have noticed it as the Alliance PvP icon.)
The Alliance of Lordaeron was originally composed of the 7 Human kingdoms (Lordaeron, Dalaran, Gilneas, Alterac, Stromgarde, Kul Tiras, and Stormwind), the Wildhammer and Ironforge Dwarves, the Elves of Quel'thalas, and the Gnomes of Gnomeregan.
After the Second War, the Alliance all but dissolved, leaving Lordaeron and Stormwind as its two most prominent members.
After the fall of Lordaeron, the Alliance was all but gone, until it was rebuilt, with Stormwind taking the lead role. Because of this, the Stormwind crest, rather than the Lordaeron crest, became the primary symbol associated with the Alliance.
The Alliance
could
create a new symbol to represent their union, but people typically do not like change, and a new symbol could be bad for morale if the old one is familiar and works already.
tl;dr If it ain't broke, don't fix it.

If you look, it is a combination of at least the original four races. Notice a Dwarven hammer at the top, Gnomish gears at the bottom, Darnassian arrows crossing behind the gears, and the entire crest is flanked by a Gryphon and a Hippogryph, which are Dwarven and Night Elf contributions respectfully. The Humans get a large central crest, but don't forget, even though player Humans are from Stormwind, there are several nations of Humans (though this number has dwindled dramatically recently)

The Horde one is a bit harder to separate as the Orcish and Tauren influences meld together. The troll piece can be seen in the three heads near the top of the main crest. I could not identify the Forsaken in this though, perhaps the shield and chains tied to bones near the top?
The Alliance and the Horde are very loose factions in their own, at the start of World of Warcraft. But these forces have been fighting alongside for years and years now. The Blood Elves were once mana sucking beasts draining holy energy from a captured Naaru. Now they have joined the true religion of the Holy Light and draw the power with faith. The Night Elves were once xenophobic creatures that despised the Arcane. Now, the Alliance has done everything it can as a whole to help preserve Ashenvale from the Warsong Clan.
As time moves on, alliances of convenience become alliances of familiarity and trust as members of each race die for the others.

Because it's easier to have one over all banner on the battlefield instead of 5-6 standards depending who is on the field at the same time?
