You'll get 2 no matter what due to the changes that were made to the flasks themselves. Note that the multiples still exist for the procs if you're an Elixer Master, so instead of an additional 1-5 pre-patch, you can get somewhere from 2-10. I personally have found Elixir Master far more profitable due to this over Transmutation Mastery simply due to the CDs on Transmutes.
Edit: To clarify my statements, I am an Alch/JC as well, and the transmutes weren't worth the cost mostly due to the amount of time it took to transmute and cut. You can still transmute and cut your own if you're not a Transmute Master, but you're just not going to get more than 1 transmute.

Frost Lotus = ~20 gold for one on my server
Doh... 50-55-60 and above on mine. 27G for a flask... A real nightmaer for alchemists.

Pfft, mine are sitting around 60G, that's why I switched over to Elixir Master in the first place (maximize the damage for my own flasks alone XD).

Thats exactly what I did...one transmute specc'ed and one elixir specc'ed.
Flasks are going for 25-30g per and frost lotus for 35-60g.
I made like 8K in 1.5 weeks and am comfortable now...so I'm going to start stacking the flasks in the bank when I make them...along with gems. Why? Because 3.3 and progression comes out soon :) the market can and will change I hope!

Ouch man, I would just pick up the herbalist skill and get to work you can undercut that easily making 30-35g per lotus and get rich in a week
Been herbalist for 1 year, then got bored and switched to another prof. 2 weeks later, believe me or not, Lotus jumped from 30-35G to 55-70G. No apparent reason, it just happened.

Transmute spec can be super profitable if you pair it with jewel crafting. On TN, the mats for a stack of earthsiege diamonds is roughly 450g. Transmute spec will turn this stack into ~25 gems. Each gem can then be cut into a relentless earsiege diamond, which will AH for 70g each. 450g in -> 1750g out. ~350g profit from transmute spec.
Note: There is no cooldown on the diamond transmutes. Just the metal/eternal/epic gem ones
