They are proportional, especially in endgame boss fights.
You can view them both ways, but most people are accustomed to the 5-6k dps figures to make judgement on characters.

DPS is just the way to judge a character.
It's just like bank interest rates, you don't use the amount of money earned, or saved to advertise how well the bank is doing. You use a solid rate for good advertising purposes.
Having said that, saying you can earn $300 a year means jack when the capital invested can be anything from $100 to $100mil.
So a rate is used instead.
Same for DPS, which itself is a rate.

DPS also depends on how often you're forced to move or if the boss phases out and melee aren't able to attack it, while your dots are still ticking. This is why people use Patchwerk as a benchmark. I think DoTs still tick on Anub'arak while he's burrowed, don't they?
Staying alive, killing the target that's supposed to be killed, and maximizing your damage uptime is really the most important thing.
Also, shadow DPS kind of plateaus at about the tier 8 level, at which point the other DPS classes keep scaling up with their gear. This is being addressed in 3.3 with VT and DP scaling with haste. Shadow priests should be able to keep up once 3.3 drops, so you can at least look forward to that.

I have recount set to damage done when I am shadow in a group, but I don't look at the number. I look at the percent of damage done. granted it is depressing when on trash and this uber tank is supposed to pull and completely unloads making it so that he has the most damage done. Things tend to balance out one the first boss is dead, and then as long as you hold above 20% (in a 5 man dungeon) you have things going alright, and you are rocking the boat at 30%.
admittedly the percent of damage done fails in a raid situation where the average dps should be at 12-14%(10 man) or even 6% (25 man) and there is very little differentiation between the dps in those situations.
still just thought i would throw that in :)

Ofcourse Damage done is more important
BUT
DPS and damage done is the same if the people you are playing with knows what they're doing and pays attention.
DPS = damage done / uptime.

I don't see why this is an issue. Unless you died because either you or your healers dropped the ball somewhere, the person with the highest dps for an encounter will usually end up with the highest damage done for the encounter as well.
There may be some small discrepancies based on who's meter says what and all of that jazz, but really, it is the same thing.
For the record, I look at damage done, not dps, as well. And shadow priests are almost never at the top. If they are, it's because either they are geared significantly better than the rest of the raid, or the players playing the other classes don't know what they are doing.

I have a question concerning this: how do DoT's work in the DPS then? Damage done makes sence, each tick of each dot is tallied up on the target it damgaged, no "active time" to worry about.
But is the "active time" when we cast those instant dot's or for the whole duration that they tick? is the dps of each dot as it cast begin at 0 and then slope up to its damge/time number or does it jump up when the first tick lands? Granted I dont know of too many Spriests that ever are not casting something with Mind Flay being the filler it is (and SWD when you would only get one or two ticks), but it would be interesting to know because if we are due to some quirk of recount programming having our damage being spread over more time than other classes, it would be good to know.
what I think would explain the sometimes apparent discrency in Damage done vs DPS for us is that we have a second or so lag time between when we cast 3 of our INSTANT spells and when they land, SW:P, mind flay, mind sear. No we arent the only class that has those characteristics, but is still something to look at.
