For raiding new content where you can die a lot, a flask (rage) is best and cheaper. 8-)
For all other raiding I use Gurus elixir with either Mighty thoughts, or Draenic wisdom.
For food, a fish feast or Mighty mammoth are both good.

If you are taking the elixir route, Agi+Int is the way to go.
45 Agility + 45 Int works out like 13-14 DPS lower than 180 AP for my MM spec and 5-6 lower for my SV.
The problem here is that the only reason to do this is to save money, and in order for that to happen you need to not be dying. The two elixirs are probably worth about 10g vs 30g for the flask. If you wipe twice an hour you break even, and anything more than that puts you in the hole.

If you're alchemist... both Endless Rage and other flasks get a very good bonus. As a MM specced hunter I'd stick to AGI + INT flasks, instead of a pure AP flask. Hard to decide tho... difference will be very marginal I guess.

You can just go into the spreadsheet, click on the Buffs tab, turn off your Flask of Endless Rage, and turn on Elixir of Mighty Agility + Elixir of Might Thoughts.
The elixirs come out behind the flask in both of my specs though it's very close for SV (only 3-4 DPS).
The answer to this one is pretty simple.
Use elixirs in farm runs if you want to save some money and don't expect to wipe often.
Use flasks for progression.
