Did you yourself merge it to a battle.net account, or was it done without your knowledge?
If it was done without your knowledge, than someone must of hacked your account, because you have to physically decided to do that, it doesn't just happen.

I really don't know, sorry. You could always call Blizzard up and ask them about it?

Sounds like a definite hack. First thing to do is get your comp cleaned of all viruses, key loggers, etc. Make sure it's squeaky clean.
Ring Blizz and let them know you've been hacked. They'll direct you to a web form. Alternatively, find the web form yourself and fill it in. Make sure you use a clean comp to do this, of course.
Since I don't know where you live, I can't give you a direct link to the form. Go to the WoW homepage, find the Support heading, Game Security sub-heading. Go to Compromised Accounts and there should be a link about 3/4 the way down the page to the form. Might want to read the page and check out the info as a whole, but that's the basics :)
Once it's all sorted, buy an authenticator :)
Good luck.

my account was merged to a battle.net and i have no idea how to use battle.net. Apparently all WoW accounts were merged to one
Not true, it's still optional for the time being.
