Okay, before you go all willy-nilly and start listing, there are some rules to this:
You must include at least one lore character affiliated with the Horde. This can be current or historically.
You must include at least one lore character affiliated with the Alliance. This can be current or historically.
You must include at least one lore character who does not make, or has not yet made an appearance in World of Warcraft. You may include characters we know will be present in Pandaria if you wish.
You must include at least one lore character who is affiliated with an evil organization. The organization must be undeniably evil, and regarded as such by both the Alliance and the Horde. The character itself must also be regarded as such.
You must include a small description of why you consider the character one of your favorites. This does not have to have anything to do with the story behind the character.
I'll start off.
Thrall - Thrall is one of the main reasons I play WoW. I love the Shaman class because of him, and I became a lorefiend because of him.
Anduin Lothar - Lothar embodies all of the best of the Alliance to me. He was a masterful warrior and general. My only wish is that he could still be alive, I think his insight would give a gigantic boon to the Alliance.
Chen Stormstout - I love the Pandaren race. I wish that they had been the Alliance race slated for Burning Crusade, as was what was originally thought. Don't get me wrong, the Draenei are awesome too, but for me Pandaren > Draenei.
Mal'Ganis - I think this guy is awesome. He led Arthas down the path to becoming the Lich King, that alone makes him cool. Of all the Nathrezim, he is my favorite.
Rokhan - Many people don't regard him as highly as I do, but he is one of the main reasons I wish the Shadow Hunter would become a hero class. I am kind of miffed that he's not more significant in WoW, being that he was with Rexxar for the entirety of the Founding of Durotar campaign in TFT.

1. Thrall - The lengendary leader of the Horde has always been up there, even in the eyes of the Alliance. Though I admit he has flaws lately due to his lack of control over the Horde, what he strives for truly sets example to many other to come.
2. Varian - This human king has had many rough times in his life, and now strives to protect his people at any cost. His ways of thinking can be flawed, but to me he truly can rally his people greater then any other leader and is truly the commander on the battlefield that all looks up to.
3. Uther the Lightbringer - This paladin was one of the first of the Silver Hand, and is perhaps the very beginning of the first of the Light. His ways were always meant for what he thought was best in the Light, never wanting to take vengeance as an option.
4. Kael'Thas Sunstrider - He's Kael'Thas, enough said. His death was merely a setback.
5. Bolvar Fordring - The paladin was perhaps one of the finest paladins and gave the Horde a chance, the first step to a long recovery between the two factions. Though seemingly betrayed, he still stood vigilant with the Horde at his death, making his death for a noble cause for all who may hear of it.
Edit: No this is not my top favorite 1-5 in the sense I like Thrall more then Bolvar, just a list.

Edited after I realised I missed one detail in HiV0LT4G3's post.
1: Thrall.
Much like HiV0LT4G3 put it, he's one of the most unique lore characters in all of warcraft, an orc with such noble quailities, and one that strives of peace in the face of such overwelming odds, he also has such wisdom and foresight, there really hasn't been any other orc like him before.
As Anduin Wrynn put it, he's extraordinary.
2: Jaina Proudmoore.
With her own father being the orc hunting bigot he became, she defied all odds turned into something completely different. She showed great leadership in leading the alliance at the battle for mount hyjal, and now even when faced with the prospect of war, she does all she can to prevent it, seeing beyond petty grudges.
3: Brann Bronzebeard
A great dwarf who goes beyond the war in pursuit of knowledge, and the risk he endevours to find it. He's shown recently he no longer holds any grudges against the orcs he once faught against.
4: Broxigar
An orc who defied how all others around him saw him, how he faught as the only one of his kind in the face of the legion, and how his sacrifice, one of the mightiest deaths anyone could imagine for an orc (against the unending armys of the legion and Sergeras himself) he saved the world with his sacrifice
5:
Kael'thas (part edited)
The only one I could think of who counted under the banner of evil, only because of his assoication later in life with Kil'jaeden. Overall though I simply saw him as overly misguided for a greater end, at least how he saw it.

You found a loophole! >.<
You must include at least one lore character who is affiliated with an evil organization. The organization must be undeniably evil, and regarded as such by both the Alliance and the Horde.
Maybe I should clarify this. It is Fix'd

1.Horde: Broxigar the Red
Travelled back in time, fought back the Burning Legion, sacrificed himself to give the army the few extra seconds they needed to save the world. Getting killed by Sargeras himself? Pretty badass.
2.Alliance: Arthas Menethril/Velen
Not part of the Alliance anymore (obviously haha) but he is still one of my favourite Alliance characters. He was such a promising young prince, with such good virtues, and his transformation into the Lich King is epic. If I were to choose another person, it would be Velen the Prophet. Carting around his people for thousands of years and being chased by the Legion could have very well driven him to insanity, but he still leads with love and light.
3.Not In Game: Durotan
He refused to follow the rest of the Orcish Horde when they drank the blood of Mannoroth and was the first step to the Hordes independence, attempting to break away from the bloodthirsty people they were becoming.
4. 'Evil': Zul’Jin
He actually brought the warring Amani tribes together under a single leaders, missing appendages, and he is badass to boot.
5.Malygos
I really like the Magical Blue’s, and their leader is awesome.
It was so hard for me to pick the top 5, and I don’t even think they are the top. I love the ‘bad guys’. My list of favourites would also include Thrall, Illidan Stormrage, Kael’Thas Sunstrider, Sylvannas Windrunner, Deathwing, Alexstrasza (my Chinese Crested is named after her! Haha), and Turalyon.

Okay.
Thrall - Embodies honour in combat. He is representative of the Horde's struggles to break free of their Blood curse, and redeem his people. All he wants is an existance in Durotar, yet is still haunted by the past of his race. I almost picked Saurfang. :/
Jaina - Striving for peace after witnessing the destruction of Lordaeron, and shepherded thousands of people to a new home, Theramore. Able to see past rage, and what the Orcs did while under the Burning Legion's sway. She has high moral fibre, and is willing to leave people in the hands of fate if their actions are unjust.
Antonidas - Well, awesome mage for one. The wise leader of Dalaran, who died fighting the Burning Legion. He trained Jaina Proud
#$%^&
moore
and was a very rational thinker, who was widely respected.
Hmm, 'Evil' Characters...So many!
However, I think I'll go with the Elvish prince who eluded death. Kael'thas. His MGT speech was pure awesomeness. He was siphoning the energy of the Netherstorm to try and power Quel'thalas.
Alleria Windrunner - 'nuff said. She's a MILF, and led the bulk of the Quel'thalas support until King Anasterian saw his forests being ravaged by the Horde.
However, there are many, many, many more characters.

1. Horde - Rexxar, Champion of the Horde. I love the guy, not sure why though, beyond him working past his own clan prejudice, his desire for peace, and his uniting of the Ogre clans.
2. Alliance - Velen the Prophet, Leader of the Draenei. You all know my love for the Draenei race so that should have been expected.
3. Outside - Deathwing the Destroyer, defied the Old Gods, The Burning Legion and the Highbourne all at the same time, nuff said.
4. Evil - Kil'jaeden the Deciever, Velen ex-best friend, the demon that started the Orc's down their dark and deadly path, the monster that corrupted Kael'thas, and the creature that sent Illidan after Arthas. Is there nothing this master puppet can't do?
5. Other - Garona Half-Orc, she is a tragic figure to me, espically with so much of her past coming to light lately, controlled by the Shadow Council literally from birth, forced to betray a man she thought of as a friend, gave up her son because she was scared to death of what she might have done to him. I know we speak of other's in the Warcraft universe being tragic, but I think she wins the top prize.

1. Thrall - A'course. Love 'im.
2. Varok Saurfang - This guy was awesome before WotLK, but he was waaaaaaay more awesome after.
3. Durotan - Basically the same as Thrall, but without the shamanism or extra wisdom.
4. Turalyon - Just a great guy. I'd like to see him come into WoW at some point, but I'd really like him to be more forgiving of the orcs than so many other humans (won't say Varian). Maybe not as forgiving as Tirion, but more open to peace than Varian. (Okay, I said it).
5. Evil Guy: Rend Blackhand - He was a pretty cool guy,
eh killed Cho'gall and didn't afraid of anything
he was pretty trustworthy, and was a good general. Plus, he got to lead the Dark Horde, while Maim was just forgotten, 'cos he was a l0ser.

1. Horde - I have and always will like Grom. Admittedly, he made horrible decisions during his life. However, he still made the one decision that mattered. He killed Mannoroth and freed the Orcish race from demonic slavery.
2. Alliance - I have to say my favorite Alliance lore character is Jaina Proudmoore. She allowed the Horde to rebuilt after imprissonment by the Alliance after the Second war. She was also responsible for the death of one of the most influential bigoted humans in the history of Azeroth (Admiral Daelin Proudmoore).
3. Outside - My favorite character that has not been featured in the game so far is Aegwynn. She was one of the Guardians of Tirisfall (one of my favorite groups of all time). She gave birth to Medivh, who single-handedly changed the course of Azeroth's history. She is also the advisor to one of my favorite Humans, Jaina!
4. Evil - Zul'jin. I just gotta say, he's awesome. He is a one armed, one eyed, fighting green troll people eater. He led the greatest Troll nation for many, many years. Even after the Elves joined the Humans to prevent the genocide of their race, he still survived. That guy is tenacious. He should take a leaf from Kael's book. Death is only a setback.
5. Other - I just have so many othersto choose from: Ysera, Alexstraza, the other dragonflight leaders. I am going to go with Medivh though. Albiet corrupted by Sargeras and he opened the portal to Draenor. He was a pretty cool dude. He trained Khadgar. He was evil for a while. Now he's a ghost. A prophet who led the Orcs, and Jaina, and the Night Elves together to defeat Archimonde. He made mistakes, but like Grom, he atoned for them by doing something greater. He was responsible for the bringing to and defeat of the Burning Legion on Azeroth.
