Comparing affliction shadowbolt to destruction incinerate is irrelevent at best. Destruction focuses mainly on direct damage, while affliction has several dots that it uses which destruction does not. Also, bane does not reduce incinerate damage. You also seem to be forgetting that affliction gets drain soul during execute phase, which there is no comparable spell that destruction gets. If you look at the damage breakdown from affliction/destruction dps, their main nukes are both accounting for roughly the same damage. In the end it evens out. I'm actually not even sure what you are complaining about. Both specs do about even dps, what difference does it make which filler hits harder?
edit: i want to stress the importance of considering drain soul in the scenarios you presented. Talented shadowbolt keeps shadow embrace up (basically a , 5% crit debuff up,
and
you switch to drain soul at 25%, which is far better than incinerate, not to mention that drain soul and shadowbolt both get a 10% damage boost below 35%. Incinerate does more base damage, yes, but in the end it lacks utility and the ability to get increased damage during execute phase. Like you said, its only fair to include immolate up because only stupid people don't use it, we can include drain soul because only stupid people don't switch to it at 25%. Incinerate is roughly equal to shadowbolt.
Granted, demonology gets less of a buff from shadowbolt, but that's only because you don't get enough talent points to spec into the necessary destruction talents to gain the full effect of shadowbolt, while you need minimal talents to get shadowbolt to its (almost) full potential.

does not reduce the cast time of Incinerate, only Shadow Bolt, Chaos Bolt, Immolate, and Soul Fire (unless the tooltip is lying to me).
You also have to consider the role of each spell in its respective tree. Just because both are designated the "spam" abilities doesn't mean they are totally equatable.
Incinerate is one of the main focuses of a Destro rotation that has less tools to work with overall. Shadow Bolt is more of a true filler. The Affliction rotation can take advantage of Haunt, Unstable Affliction, Corruption, and Curse of Agony; two spells that aren't available to Destro and the other two which are greatly buffed by the Affliction tree.

It's because in TBC, we just used shadow bolt and got the top dps meters, blizzard wanted to stay away from that.

Incinerate has a base 2.5 second cast time. Shadowbolt has a 3 second cast time. That gives Incinerate a 71.4% spell coefficient and Shadowbolt is 85.7%. With around 3000 spell power that's 2142 extra damage for Incinerate and 2571 extra for Shadowbolt. Shadowbolts still hit harder.
As already pointed out, Shadow Mastery in Affliction buffs Shadowbolt.

I think you are reading into this incorrectly. The base SimCraft for the affliction build above is with the Doomguard in perfect situations. How often is the Doomguard on CD or is the fight unfriendly for melee pets? That's where the mechanics of rolling destro is better than affliction. You do not need to worry about pulling back your pet during a nova, unfriendly pet healers for AoE damage, or worry about the CD ending during the fight with an imp.
I love affliction and can't wait for it to come back, but right now destro is the best spec for raiding.But simcraft doesn't account for fights where you have to move. Its just has you stand there and throw a perfect rotation a billion times in the ideal situation. If you compare the total damage of all the fights where you can stand still and all the fights that require movement, I'm willing to bet Affliction and Destro come out pretty close.

You're forgetting Haunt
buffs shadowbolt
as well as
ALL
shadow damage.

Shadowbolt is not a shadow damage over time effect.
Where are you getting this 3%/6% glyphed bonus from? The glyph increases Haunt's multiplier for DoT damage from 20% to 23%. There's no 6% increase and it does not affect Shadowbolt at all.
